Mythril Crystals, like all mythril materials, cannot be farmed from the enemies in KH3.
Instead you will have to travel through The Eclipse Gummi Ship route to farm them. You can also find them from objects in the San Fransokyo world.

The Eclipse
Mythril Crystals can be obtained from the blue asteroids found in The Eclipse Gummi Ship route.
On the world map, scroll to the last set of worlds and enter The Eclipse route from the Keyblade Graveyard.
From where you appear, just veer slightly to the right beside the giant spaceship to find a large cluster of blue asteroids.

Just start shooting at these blue asteroids wherever you see them. They will drop Mythril Crystals along with other items when destroyed.
The blue asteroids in The Eclipse have a 2% chance of dropping Mythril Crystals, so you’ll most likely have to cover the entire route in order to collect a decent amount of crystals.

After clearing the zone, just exit to the world map from the pause screen and re-enter if you need to make repeat runs.
Note: You can also obtain Mythril Crystals from the Misty Stream route, but at a much lower drop rate.
San Fransokyo (optional)
If Gummi Ship farming is not your thing, then you can also find Mythril Crystals in San Fransokyo.
Warp in from the South District save point and prepare to explore the entire city. Choose the daytime save point if you don’t want to face any enemies.

Then just look for black trash cans littered around the city.
You can obtain Mythril Crystals by hitting these trash cans.

Make your way across the city up to the northern end and hit all the black trash cans you find. After a few runs across the city, you’ll end up with a good stash of crystals.

Then you can warp out and back into the world from any save point to reset all the objects in the area for repeat runs.
Using Mythril Crystals
Mythril Crystals are required for twelve recipes, and you must have at least 30 crystals in total to synthesize at least one copy of each recipe.
