In KH3, Twilight Shards are only dropped by the Dusk Nobodies found in various worlds. Their best farming spot is in Arendelle inside the Labyrinth of Ice.
Twilight Shards can also eventually be unlocked for purchase in the Moogle Shop after collecting 30 of them from the field as drops.
Arendelle Farming Route
Enter from the Gorge Save point to start.
Examine the large purple orb to enter the Labyrinth of Ice.

Head down to the Middle Tier using flowmotion on the ice pillar behind you.
Then proceed ahead along the pathway until you reach the first breakable ice wall to the side of the stairs.

Shatter the ice wall and proceed into the chamber. This area is filled with Dusks.
The original Nobodies return in all their slithering, shimmering glory. Their design remains mostly unchanged from Kingdom Hearts 2, except for a glossier looking suit and glowing blue veins running down their sides.

The Dusks aren’t much of a challenge.
They either headbutt or slide at you, which you can easily avoid or block.
They have a new found weakness to blizzard and you can one-shot whole groups at a time with a Blizzaga.

Dusks are the only enemies you can obtain Twilight Shards from here, with a decent 12% drop rate.
But being the pushovers that they are, you won’t need to make too many repeat runs to complete your Twilight Shard collection.

If you need to farm this area repeatedly then just use the shortcut at the top of the Middle Tier to warp to the beginning of the Labyrinth and have all the enemies respawn.
Battlegate 3
In the late game you can farm Twilight Shards in Battlegate 3, located in Twilight Town.
Battlegate 3 is located outside The Old Mansion.

Just warp in from The Old Mansion save point and head outside the gates into the clearing to spot the blue crystal entrance to Battlegate 3 right outside.

Using Twilight Shards
Twilight Shards are required for two recipes, and you must have at least 4 shards in total to synthesize at least one of each recipe.
